Strange HD artefact

I'm converting some HD mp4 files recorded in Cyberlink Powercinema (MPEG-4 AVC High@L4.0 1440x1088 display a/r 16/9) to mp4/H264/AVC/AAC LC, 'no change' at 7200 kbps and find that stationary picture elements, containing fine detail, 'pulse' to a blur at approximately 2Hz. If the same picture element moves in the picture the 'pulse' stops and all the detail remains constant until stationary again.

The audio is also slightly delayed compared to the original and I can't get any players (KMplayer and MPC) to play either file automatically at the correct aspect ratio, although SUPER's own player plays the original file in the correct a/r but not the converted file.

Can I use other settings in SUPER correct these items?

I'm using v2008.build.32 on a AMD Phenom 9550 with 2Gb ram running XP Pro SP2, the Gigabyte board has an ATI onboard GPU (Radeon HD 3200).
